Yale University computer science professor takes a look at protein formation probabilities

When I was in graduate school, we studied a book called “Mirror Worlds”, authored by famous computer science professor David Gelernter at Yale University. This week, I noticed that Dr. Gelernter had written an article in the prestigious Claremont Review of Books. In his article, he applies his knowledge of computer science to the problem of the origin of life.

Evolution, if it is going to work at all, has to explain the problem of how the basic building blocks of life – proteins – can emerge from non-living matter. It turns out that the problem of the origin of life is essentially a problem of information – of code. If the components of proteins are ordered properly, then the sequence folds up into a protein that has biological function. If the sequence is not good, then just like computer code, it won’t run.

Here’s Dr. Gelernter to explain:

How to make proteins is our first question. Proteins are chains: linear sequences of atom-groups, each bonded to the next. A protein molecule is based on a chain of amino acids; 150 elements is a “modest-sized” chain; the average is 250. Each link is chosen, ordinarily, from one of 20 amino acids. A chain of amino acids is a polypeptide—“peptide” being the type of chemical bond that joins one amino acid to the next. But this chain is only the starting point: chemical forces among the links make parts of the chain twist themselves into helices; others straighten out, and then, sometimes, jackknife repeatedly, like a carpenter’s rule, into flat sheets. Then the whole assemblage folds itself up like a complex sheet of origami paper. And the actual 3-D shape of the resulting molecule is (as I have said) important.

Imagine a 150-element protein as a chain of 150 beads, each bead chosen from 20 varieties. But: only certain chains will work. Only certain bead combinations will form themselves into stable, useful, well-shaped proteins.

So how hard is it to build a useful, well-shaped protein? Can you throw a bunch of amino acids together and assume that you will get something good? Or must you choose each element of the chain with painstaking care? It happens to be very hard to choose the right beads.

Gelernter decides to spot the Darwinist a random sequence of 150 elements. Now the task the Darwinist is to use random mutation to arrive at a sequence of 150 links that has biological function.

[W]hat are the chances that a random 150-link sequence will create such a protein? Nonsense sequences are essentially random. Mutations are random. Make random changes to a random sequence and you get another random sequence. So, close your eyes, make 150 random choices from your 20 bead boxes and string up your beads in the order in which you chose them. What are the odds that you will come up with a useful new protein?

[…]The total count of possible 150-link chains, where each link is chosen separately from 20 amino acids, is 20150. In other words, many. 20150 roughly equals 10195, and there are only 1080 atoms in the universe.

What proportion of these many polypeptides are useful proteins? Douglas Axe did a series of experiments to estimate how many 150-long chains are capable of stable folds—of reaching the final step in the protein-creation process (the folding) and of holding their shapes long enough to be useful. (Axe is a distinguished biologist with five-star breeding: he was a graduate student at Caltech, then joined the Centre for Protein Engineering at Cambridge. The biologists whose work Meyer discusses are mainly first-rate Establishment scientists.) He estimated that, of all 150-link amino acid sequences, 1 in 1074 will be capable of folding into a stable protein. To say that your chances are 1 in 1074 is no different, in practice, from saying that they are zero. It’s not surprising that your chances of hitting a stable protein that performs some useful function, and might therefore play a part in evolution, are even smaller. Axe puts them at 1 in 1077.

In other words: immense is so big, and tiny is so small, that neo-Darwinian evolution is—so far—a dead loss. Try to mutate your way from 150 links of gibberish to a working, useful protein and you are guaranteed to fail. Try it with ten mutations, a thousand, a million—you fail. The odds bury you. It can’t be done.

Keep in mind that you need many, many proteins in order to have even a simple living cell. (And that’s not even considering the problem of organizing the proteins into a system).

So, if you’re a naturalist, then your only resources to explain the origin of life are chance and mutation. As Dr. Gelernter shows, naturalistic explanations won’t work to solve even part of the problem. Not even with a long period of time.  Not even if you use the entire universe as one big primordial soup, and keep trying sequences for the history of the universe. It just isn’t possible to arrive at sequences that have biological function in the time available, using the resources available. The only viable explanation is that there is a computer scientist who wrote the code without using trial and error. Something that ordinary software engineers like myself and Dr. Gelernter do all the time. We know what kind of cause is adequate to explain functioning code.

Are the Galapagos finch beaks evidence of Darwinian evolution?

Were you taught in biology class that the changing lengths of finch beaks was a good proof of Darwinian evolution? Many students were… but is it true?

Jonathan Wells has an article about it at Evolution News.

It says:

When Charles Darwin visited the Galápagos Islands in 1835, he collected specimens of the local wildlife. These included some finches that he threw into bags, many of them mislabeled. Although the Galápagos finches had little impact on Darwin’s thinking (he doesn’t even mention them in The Origin of Species), biologists who studied them a century later called them “Darwin’s finches” and invented the myth that Darwin had correlated differences in the finches’ beaks with different food sources (he hadn’t). According to the myth, Darwin was inspired by the finches to formulate his theory of evolution, thoughaccording to historian of science Frank Sulloway “nothing could be further from the truth.”

In the 1970s, biologists studied a population of medium ground finches on one of the islands in great detail. When a severe drought left only large, hard-to-crack seeds, 85 percent of the birds perished. The survivors had beaks that were about 5 percent larger than the average beak size in the original population. The biologists estimated that if similar droughts occurred once every ten years, the population could become a new species in only 200 years. In a 1999 booklet defending evolution, the U.S. National Academy of Sciences called the finches “a particularly compelling example” of the origin of species.

But after the drought, birds with smaller beaks flourished again, and the average beak size of the population returned to normal. No net evolution had occurred. No matter; Darwin’s finches became an icon of evolution that is still featured in most biology textbooks.

In the 1980s, a population of large ground finches, with larger beaks than the medium ground finches, migrated to the island. When a drought in 2004-2005 again reduced the food supply, the medium and large ground finch populations both declined. But since even the largest beaks among the medium ground finches were no match for the beaks of the large ground finches, the latter pretty much monopolized the larger seeds and the former had to make do with smaller seeds. This time, the medium ground finches that survived the drought had beaks that were smaller than the average size in the original population. Biologists studying the finches argued that birds with smaller beaks were better able to eat the tiny seeds that were left after the large ground finches ate the big ones, and they concluded that this was again an example of “evolutionary change.”

[…]Wait a minute. Average beak size increased slightly during one drought, only to return to normal after the rains return. Then average beak size decreased slightly during another drought. A region of DNA is correlated with beak size. And somehow that tells us how finches evolved in the first place?

There is an important distinction to make between micro-evolution and macro-evolution. Changes within a type is micro-evolution. Evolving a new organ type or body plan is macro-evolution. There is plenty of evidence for micro-evolution, but no evidence for macro-evolution.

What needs to be proven by the Darwinists is that the same process that results in different average beak size in a population of finches after a drought can create the finches in the first place. I think that Darwinists are credulous – they believe what they want to believe because they want to believe it, even if the evidence is incredibly weak. Darwinists must demonstrate that heritable variations can result in the generation of new organ types and body plans. Changes in average beak size is not interesting. What is needed is to show how the beaks, much less the wings, evolved in the first place.

Michael Behe and Keith Fox debate theistic evolution vs intelligent design

Michael Behe and Keith Fox debate evolution and intelligent design. (See below for link to video)

Details:

Michael Behe is professor of biochemistry at Lehigh University, Pennsylvania and the founder of the modern Intelligent Design movement. His book “Darwin’s Black Box” ignited the controversy 14 years ago when it claimed that certain molecular machines and biological processes are “irreducibly complex” and cannot be explained by Darwinian evolution.

Keith Fox is Professor of biochemistry at the University of Southampton and chairman of Christians in Science. As a theistic evolutionist he believes that Evolution is the best explanation going for the complexity we see and that ID is a blind scientific alley and theologically unappealing to boot.

They debate whether micromachines in the cell such as the “bacterial flagellum” could have evolved by a Darwinian process of evolution. When inference to design is and isn’t acceptable in science. Whether random mutation can mathematically stack up to complex life, and whether God is reduced to a divine “tinkerer” by ID.

Is ID another God-of-the-gaps argument?

Michael Behe:

  • Well consider the Big Bang… there was a build-up of scientific evidence for that theory
  • Just because a theory has religious implications, doesn’t mean that it isn’t true
  • You really have to look at the specific evidence for a theory, and not decide in advance

Keith Fox: (I’m paraphrasing/inventing/mocking from now on)

  • But the Big Bang is based on discoveries, and intelligent design is based on gaps in our scientific knowledge
  • What if I did have evidence of a step by step pathway (which I don’t right now)? Then I would win the argument – what would you do then?

Michael Behe:

  • Well, if tomorrow you do manage to find expiremental evidence of a pathway, which you don’t have today, then I would be wrong
  • ID is falsifiable by experimental evidence
  • But what about your your view? Is that falsifiable by experimental evidence?
  • What if someone goes into a lab (someone like Scott Minnich?) and performs gene knockout experiments, and publishes the results
  • You knock out a gene from the bacterial flagellum, you wait for a large number of generations, and it never develops the missing gene
  • You repeat this with every one of the 50 genes in the bacterial flagellum and it never recovers for any of the 50 genes
  • There is no pathway to build up even one of the 50 genes – according to actual experiments
  • What do Darwinists do with experimental evidence that falsifies Darwinism?

Keith Fox:

  • No, I would not accept that experimental evidence could falsify Darwinism
  • Just because known published experimental evidence that we have today falsifies Darwinism, it doesn’t mean Darwinism is false because it’s not falsifiable
  • We don’t know how Darwinism even works – it happened so long ago, and it’s not repeatable or testable, so how could lab ,experiments falsify it?
  • Darwinism is science and intelligent design is faith, though

Which side has the experimental evidence?

Michael Behe:

  • Consider the largest longest-running lab experiment of evolution, Richard Lenski’s experiments on e. coli
  • Lenski has presided over 50,000 generations, (millions of years of evolution)
  • The bacterium did evolve and they did get better but not by evolving features, but by disabling features

Keith Fox:

  • But those are just LAB EXPERIMENTS! What do lab experiments prove?
  • What if? What if? What if? You don’t know, it happened so long ago, and you weren’t there! You weren’t there!
  • (clutches Flying Spaghetti Monster idol tighter and sobs pitifully)

Michael Behe:

  • See, the thing is that I have actual experiements, and here’s some more evidence that just got published last week
  • So I’ve got evidence and then some more evidence and them some other evidence – experimental evidence
  • And all the evidence shows that adaptation is done losing traits not by gaining traits
  • And the published observations are what we see in nature as well

Keith Fox:

  • But doesn’t Darwinism explain some things that we observe?

Michael Behe:

  • Well, I am not saying that micro-evolution doesn’t explain some things – it explains bacterial resistance, and other micro-evolution
  • it just doesn’t explain macro-evolution, and that’s what the experiments show

Keith Fox:

  • But ID is a science stopper! It stops science! You can’t produce experimental evidence to falsify Darwinism – that would stop science!

Michael Behe:

  • Well, you have to understand that the Big Bang postulated a non-material cause to the entire physical universe and yet the experimental evidence was allowed to stand because it was testable and verifiable evidence, even if the theory does have religious implications
  • All explanations in science are design to settle a question and it stops rival explanations that are not as good at explaining the observations
  • Finding the best explanation stops further study because it is better than rival explanations

Keith Fox:

  • Well you have to come up with a materialist explanation because that’s the only kind that a functional atheist like me will allow

Michael Behe:

  • Well, what if the best explanation for an observed effect in nature is non-material, as with the Big Bang?

Keith Fox:

  • But I have to have a material explanation because I am a functional atheist! (i.e. – a theistic evolutionist = functional atheist)

Michael Behe:

  • Well what about the cosmic fine-tuning argument? Do you accept that?
  • That’s an inference to design based on the latest scientific discoveries

Keith Fox:

  • Well I do accept that argument, but I don’t accept design in biology
  • When you apply it to biology, somehow it’s bad and you can’t do that or you losing research money and get fired
  • Anyway, your argument is based on a gap in our current knowledge

Michael Behe:

  • No, back in Darwin’s time we had a gap in our knowledge – we didn’t know what the cell was – we thought it was jello
  • Now, we know what the cell is really like, it’s irreducibly complex, and you can’t build up those molecular machines in a step-wise manner
  • The inference to design is based on the progress of science revealing the increasing levels of complexity
  • In experiments, Darwinian mechanisms cannot build anything useful, instead genes are disabled or dropped
  • You guys don’t have the evidence to prove your view that naturalistic mechanisms can do the creating
  • You keep issuing promissory notes

Keith Fox:

  • Well, you’re just seeing design subjectively, because you are a non-scientist
  • I’m being objective when I tell you that we will discover a materialist explanation later on – really really soon now, maybe even tomorrow, yeah
  • You won’t accept my speculations and you insist on these published experiments
  • You’re subjective and I’m objective
  • Just give me more research money so I can hide the decline better

Michael Behe:

  • Uh, you’re the one who is subjective – I cited evidence, and you are the one who is speculating
  • You have arguments from credulity, and I’ve got the lab experiments
  • You refuse to be skeptical, I am the one who is being skeptical

Keith Fox:

  • Maybe, maybe, maybe! Maybe tomorrow! Maybe in a parallel universe! Maybe aliens from Planet 9 from Outer Space!
  • Who knows! I certainly don’t know! And that somehow means you don’t know either! See?

Michael Behe:

  • Well, to prove me wrong, go into the lab, and run experiments and evolve some new genes (using Darwinian mechanisms) that have new useful functionality

Are there limits to what evolution can do?

Michael Behe:

  • You need multiple changes in the genome to get a new helpful feature (let’s say two specific mutations)
  • One specific change is possible
  • the odds are against getting multiple beneficial changes are really really small – you need two SPECIFIC changes to occur in order

Keith Fox:

  • Well, lots of things are really unlikely – any permutation of dice rolls is as unlikely as any other

Michael Behe:

  • Well, we are talking about TWO SPECIFIC mutations that are needed to get a beneficial function – lots of other mutations are possible, but we are looking for a specific outcome that requires two SPECIFIC mutations out of the whole genome
  • You aren’t going to get useful outcomes unless you direct the mutations

Keith Fox:

  • But then why does God allow evil!!!!1!1!!one!!!
